Verdict: Yes
Yes. itch.io offers its desktop app for Linux as well as Windows and Mac, and the website works in any browser, so your purchases and library are available either way.
The itch.io app download page lists Windows, macOS and Linux, including an AppImage, which is a single file you make runnable and then open like any other program. Sign in with the same account and your library is there.
The app is only a convenience. itch.io is a website first, and you can buy, download and play from the site in a browser without installing anything. Plenty of people on Linux do exactly that.
The bigger question is the games themselves. itch.io carries a lot of small independent releases, and a fair share of them already include a Linux download, because the tools indie developers use export to Linux easily. Games that are Windows only can often be run through Steam's Proton feature or through Lutris, but that is game by game and not guaranteed.
Nothing needs migrating. Your purchases live with your itch.io account and downloads are fetched again on the new machine.
